if theres no freon in the system on a 98 z will it throw a check engine light?

No, a check engine light only relates to the running of the engine itself. The accessories do not affect it unless you cut into the wiring or add an overpowering stereo system or add on an aftermarket performance item that is not in balance with the entire system. Your A/C unit should not affect your cars air or fuel ratio just because it is low on Freon.

check engine light only comes on for potentially/definitely raised emissions. no freon will not do this.

+1 There is a bigger hole in the ozone layer from me, and I can say from experiance, no SES light.

hahaha my a/c leaks out the compressor and a line, i can see the dye puddle underneath it, yet it STILL WORKS!!!! oh yeeeeeeeeeeeaaaaaaahhhhhh!!!! ice cold

I'm dont have a list for the LS1 cars, but on the LT1 cars there certainly are codes associated with the AC and it will throw a code if the freon is low.

LT1 codes:
61 - A/C system performance
66 - A/C refrigerant pressure sensor circuit, open or shorted
67 - A/C refrigerant pressure sensor circuit, pressure sensor or clutch problem
68 - A/C relay circuit, shorted
69 - A/C clutch circuit
70 - A/C clutch relay driver
71 - A/C evaporator temp sensor circuit
