Running an engine in on a bench dyno is fine, maybe even getting some basic tuning outlines done would be good. For full power tuning it is best to do it in the car. An engine dyno is great, but sitting on the rollers and tuning the car while it is driving around is the way to dial in fuel and spark to account for the various loads it will see in the real world.
