Did you have a Crankshaft Position System Variation Learning Procedure done on the PCM that came from PCMforless? If not that might have been the problem. If the PCM is changed, the learn procedure must be done for the PCM to interpret the crank trigger properly. If you sent them the original PCM for a tune, then it was not needed, UNLESS the crank shaft pickup was replaced or removed/reinstalled.
