Many sets of headers have this problem. Pretty much the only fix is to try dimpling it with a hammer and a round bar....this will give you the most "even" dent.
You might also want to try polygraphite motor mounts. I gained enough clearance out of mine so that I don't really have any clearance issues with my new headers.
