Yes, that's the way I have it set up right now. I wanted to go into the manifolds first, the come out and go into the engine, then out the thermostat and back into the risers. That would allow it to warm the water first before going into the engine and keep the risers isolated from the manifolds to reduce a chance of leaking back into the exhaust. But I can't get the manifold fittings loose and they are 1" hose fittings and the rest of my setup is 5/8 and was already in place. So I have some adapters to take the hose from 5/8 to 1" just before going into the manifolds. It all seems to be working fine, but the engine never gets up 150 degrees so I would imagine in cooler water it would be even less.
