I have read that the output shaft bushing? may cause a vibration. I swapped transmissions and it didn't change. I've also had 2 spec clutches in. new flywheel too...
Also confirming, it doesn't vibrate when the car is not moving, clutch in (shifter not just in N), and you rev to 5-6k?
