I tried using Honda Civic pistons

nah, right pistons, but the block seems to have been overbored.

Think I can fill the cylinders with JB weld and drill them back out with my old Dewalt?

Oh I think I figured out the problem. The pistons go in the holes designated for the lifters... duh!
