I don't want to hijack this thread completely so I would suggest you start a new thread with thoughts of what you would like to do. Just don't hope for too much if you're gonna use it as a daily driver. TT daily driver is asking for a lot, especially in a vehicle like you're talking about.

Sorry, I'm not all that familiar with LS1 setups as I am LT1s.

But here are my thoughts:

I don't think gap is your problem. I'm running 10PSI with TR6's at 35 gap, Accel coil and ignition box with no problems. I'm leaning more towards your tune.

What is your timing table? You could have too much timing in the tune?

But what I really think is you need is to switch to sensor for your boost level. Once boost get near/over 8PSI things can get tricky. Assuming LS1's work the same as LT1s, at 9 PSI you are in the area of maxing out your MAS/MAP.

Making a few assumptions here, because I don't know the details of your setup?

Where is the MAS located? People have problems if it after the compressor, need to be mounted after the air filter/before the compressor.

Also, to handle my level of boost I had to switch to a 2 bar map sensor and having the tuning set up so the ECM can “read” boost and adjust the A/F accordingly.

I use TTS software to scan my car, and I can select certain sensors to key on. If you can, scan the car and key on the MAS/MAP sensors, they are probably hitting the max and this is giving the ECM fits.

I don't have a MAF, its in a Speed Density tune. The MAP I still have stock one but I might have to change that out for a 2-bar MAP. I'm already going to pickup a fuel preassure guage so i can keep an eye on that.

I just put up a link for my tune file (.hpt), so if anyone can take a look i'd really appreciate it. If you need specifics about the setup let me know and i'll let you know any info you need.

My opinion

Too much timing 23* peak tq & 28 at peak hp is too much on a turboed ls1
Too much fuel at wot, you are commanding 9.0:1 afr at wot with your fuel tables setup how they are.
Too little injector, according to your ifr table you are running 42ish lb injectors which with 8 psi will act like 34lbers in your application, at 15psi its more like 27lbers. Not enough in your application IMO.
Don't run SD unless you go with the custom operating system, you loose way too much resolution on 98's to make it worth while and to add to that you can't tune for boost, the 105kpa row does ALL of your fueling for 1-15 psi, obviously not accurate.

Thats my opinion and I'm sticking to it

alright, i recorded two quick runs and i have my tune file up below. i have adjusted my HO spark and i'm going to adjust my LO spark, i also went back to using MAF and have my boost set at 6psi for now till i get a new OS and such. i ordered new injectors and i'm getting ready to order new rails, braided lines, and a boost ref. regulator.

Here's my current WOT Main Spark High Octane timing: (Don't forget, mine's a 98, my g/cyl don't go up to 1.40, stops at 1.00 g/cyl , this image is from someone i found on hptuners forum as a starting point for boost timing)
